Manufacturing has always been one of my favorite skills in the game, but I feel like it could be improved quite a bit.
Leveling Manu
I have always thought that it was strange to see people making a ton of daggers/battle axes/etc. to increase from one lvl tier to the next. I do, however, loved the fact that you had to dedicate so much time to have a decent manu %. Only the most hardcore players were able to gain the most benefits from manufacturing. I think that having a more standardized "experience" gained from each item (daggers gain less exp than short swords, which gain less than bastard sword, etc.) based on the materials required to craft the item and the quality of the item that is produced.
For example: Creating a 193% long sword gives (1.93)*(base exp from creating long sword) and creating a 16% Plate Mail gives (0.16)*(base exp from creating a plate mail)
Repairing with Manu
I have mentioned this a million times. I think that people should be able to repair their weapons and armor with the manufacturing skill. This would make me want to manu on my main or have a manufacturer in the party so that we don't have to keep going to the blacksmith to repair. This could also save some gold if repairing with ores is cheaper than paying the blacksmith.
Manufacturing Bonuses
Along the lines of what Vivi said below. There could be added bonuses for higher % armor and weapons (I like the added exp bonus suggestion that Vivi offered). Ofcourse, we don't want these bonuses to be too overpowered. I think that a high quality manufactured armor should be as good as a high quality drop, but not as good as a legendary drop.
Manufacturing Specialties
There could be different types of manufacturing (maybe called something else?) like leather working, wood working, iron/steel works, bone, clay/stone.
Smelting
Most other games have a "smelting" aspect to manufacturing, which seems logical. Maybe have a smelter in the blacksmith (or a guild hall upgrade?) to turn ores into bars.
